In the winter market, De Pedro signed with AC Perugia of the Italian Serie B at the end of January 2005 for the rest of the season. In Perugia De Pedro played five games and at the end of the season he left the team. Despite having been fighting for promotion to Serie A, Perugia was relegated due to financial problems and had to be re-established in the Italian Serie C.
At the beginning of the 2006/07 season, De Pedro signed for Burgos CF in the Segunda División B, with coach Gonzalo Arkonada as his manager. De Pedro would go on to play five games for the Burgos team, but on January 8, 2007 he announced that he was leaving the Burgos team due to family reasons.[6] On March 16, 2008 he received a letter of resignation from the club.
On March 16, 2008 he received a tribute from Real Sociedad, performing the kick of honor in the match between the Donostia and CD Numancia. De Pedro had already been honored previously, on May 15, 2004, coinciding with his departure from the club, when he received the highest distinction of the entity, the insignia of gold and brilliants, from the hand of the then president, José Luis Astiazarán.[9] The club’s president, José Luis Astiazarán, was also the first to honor him.

Posteriormente, de Pedro sólo jugaría algunos partidos de exhibición con el Ergotelis F.C. de la Liga de Fútbol (Grecia). Posteriormente regresó a España para fichar por el Burgos CF, pero apareció muy poco en el equipo de Segunda División B.
De Pedro comenzó la temporada 2007-08, junto a su ex compañero de la Real Sociedad y de la selección española Agustín Aranzábal, en el club regional CD Vera Puerto de la Cruz, en las Islas Canarias,[8] pero fue despedido por el entrenador del equipo por falta de compromiso. Tras esta experiencia, se retiró del fútbol y se centró en obtener el título de entrenador.
Debutó con España el 23 de septiembre de 1998 en un partido amistoso contra Rusia en Granada,[9] y participó en la Copa Mundial de la FIFA 2002, donde jugó todos los partidos como titular. Su última convocatoria fue en 2003.
